Wiring the Alternator

What major considerations are there in wiring the alternator to the battery. my '95 has some sketchy wiring situations that I'd like to solve.
Currently the (brand-new) alternator is not charging the (tested) battery. I figure the best course of action is to rewire the alternator as it's probably a problem with said wiring.
I have the hayne's manual wiring diagram, but it seems kinda vague... I've done some other research and believe the major considerations are simply the main hot and the ground... am I right in assuming this? or are the other two (going to the PCM and PDC) a big deal?

This doesn't sound right. Sounds like you need a replacement engine harness for your 95.

how much wiring, and how difficult would this be? I'm not a huge electrical fanatic.. I can do mechanical things but wiring gets the best of me some days...
